I have around 6 years of IT Experience, majority of which is in the EAI (Enterprise Application Integration) Domain and Middleware products. I am searching for a MBA program that would help me in enhancing the EAI Skills and enable me in acquiring the skills for an EAI Consultant / Delivery Manager. Do you have any recommendations or and pointers that I can pursue?

MBA degrees are in business administration. EAI is too specialised to even have master of science degrees widely available in it. I think you need to do more research into what. An MBA is.
Perhaps a programme in project management and membership of the professional organisation for IT in your country should be the priority. Use an MBA to get out of a technical or functional specialisation and to move into general management.

And correct, I did go through a few MBA curriculum and did not find EAI as an elective as opposed to ERP or SAP.
Should I change my search to Faculty which has experience and is currently doing some research/work in this area. Or maybe programs that have electives in this domain?
My professional goal is to definitely move out of the development side but still stick to the Application Integration domain which after an MBA would enable me to be a part of and contribute in a large scale EAI project.

I think a programme in project management might help more, or a master of science degree (unless you're in India, where MBA often equates to a western MSc).

Like Duncan said, enterprise application integration is far too specific of a technical function for an MBA program. I'd recommend a general MBA, or perhaps one with a project management or information systems concentration.
Maybe check out programs at the more technical schools like GSU Robinson, which offers some appropriate classes through its department of computer information systems. Temple Fox and Rutgers might also have some relevant electives.
Or, depending on what you hope to get out of your education, you may want to look into executive education courses that are focused in application development or information systems project management. MIT, for example, has a certificate track in technology management, which can include courses like "Managing Complex Product Development Projects:"
