Embry-Riddle Aeronautical University is probably the best name in aviation. They are well respected worldwide and offer a variety of Master's programs including MBA.

I think you really should think about refining your career goals before starting to look for an MBA program.
What do you hope to achieve with an MBA in aviation? If you are just looking for an MBA to build on the expedience you have as a pilot, you might be better off doing a more general program.
But critically you will need at least 4-6 years of work experience to get into an adequate MBA program. It's not clear from your post if you have this. If you don't, an MSc is a better option. But again, you'll need to refine your career goals in order to find the right one.
