This depends on your goals and the degree you want to take. The FT ranking reflects the MiM, while the French rankings focus on the grandes ecoles programmes taught in French.

For the overall reputation of the colleges, can the FT European Business Schools ranking can be followed?

Reputation is very national. So, a #20 school in France will not have a stronger reputation in another country than a #30 school in the domestic market.

I'm considering the national reputation only. So, while choosing a program can one focus on the overall European Business rankings?

Not if you are looking for employment: when considering a programme to get placed, it would be better to consider the closest FT programme ranking and pay attention to the percentage employed and the international mobility: schools tend to perform differently for the MSc and MBA, for example. So, use the MBA ranking for an MBA and the MiM ranking for an MSc.
On the other hand, for brand equity in the general population, the MiM ranking is probably better: e.g. schools focussed on post-experience programmes (like Cranfield, ESMT, Insead, ISB, LBS) have lower brand equity than larger, pre-experience schools more focussed on their domestic market (like the grandes ecoles, Henley, HHL, IIMs, Vlerick, WHU).
PS and for France, since that is the setting for this thread, I think the L'etudant ranking linked above is really good, much better than the ranking from Le Point.
